So can anyone tell me if it's okay to swish during water changes where the gravel is vacuumed?

Yes, it's fine to do that. Just swish it around in the bucket your emptying the water into as long as the bucket isn't used for anything thing else (cause you don't want to get soap or chemical residue on your filter).
