It shouldn't. all it does is create an oxidation reaction... your tank will just be bubbling like crazy.

Before you try hydrogen peroxide tho...manually remove any of the stuff you can find. try positioning the filter, so that there is greater flow in the areas of BGA. See if this will keep it at bay...

perixide dosage is around 1ml/ gallon.

most effective under bright light (bring in all the lamps!)
use a syringe to spot dose the affected areas.

to be safe... you can always remove the filter for the duration of the treatment and run it on another tank with your fishie
