I would certainly clean up any waste or detris overing the surface of the substrate to eliminate polution. This never hurts. Stirring the substrate is another story.

Hey i am glad your betta doing better,i want to add something. For 2.5 gall tank it really better to do 1-100% and 2-50% water changes weekly or at least 1-100% and 1-50% weekly. Especially that you turning filter on and off.
About bettafix or any medicine with ''fix '' has tea tree oil that can coat the labyrinth which can block them taking in air from surface. So you still can use it but be careful with dosage do not use full dosage.
