I do 100% water changes every 3 weeks as I have a 3 gallon tank.

Well I was wondering if it messes with the cycling system?
Should I remove my betta for a couple days while I let the tank run?
What should I do?

If I were you I wouldn't be making 100 percent changes. I'd stick to 10 percent twice a week. More frequent water changes are better than huge infrequent changes.

Do you know what cycling is/does?
I agree with the frequent, smaller changes. Id get an ammonia, Nitrate and nitrate testing kit, too.
