So my poor Copernicus looks so depressed since I took everything out of his tank. Hes still got the plants, but has nothing to investigate anymore.

I started thinking, and usually my ph is super high, around 8.0 sometimes 8.2. When I added the prime, it lowered the ph drastically, to 7.4 and I didn't test it until after I found Coperny like that. Could it have been ph shock? I acclimated him as I normally do, about 10-15 min (I speed up the process a bit because he HATES floating in the tank...he flips and flops and jumps, it's just sad how stressed he gets) If I continue to use the prime, what should I do about the ph being so low? Nutrafin keeps my ph the same.

Prime doesn't effect ph. Something else is making it drop. Some tap water is unstable and drops a lot anywhere from 24-72 hours after sitting.
