What I usually do is fill a large cup (you could use a bowl too, depending on how much filter media you have) with old tank water. I then take the filter out and let it sit in the old water.

This keeps the "good" bacteria wet and happy while I'm changing the tank water.

You should keep your filter off for two reasons though... 1) To prevent the filter pump from running dry for too long, and 2) If you condition your water after filling the tank up, prevents damage to the bacteria on the filter media while you're filling.
