Quarantining & Medicating Invertebrates and Live Plants?

I apologize if there is already a topic like this. I did a quick forum search but didn't quite find what I wanted; if you know of a useful topic that already exists, please feel free to link me!

After some strange betta deaths, I asked over at the Emergencies forum if it could've been myco; the conclusion was made that it was highly unlikely in my case. (Phew!) I did, however, have fin rot, possible popeye, and what could've been a swim bladder damaged by infection with one betta, so I was also advised to look into quarantining my plants and snails and maybe medicating them.

So! How does one go about medicating plants and inverts? What products might you recommend?

Also: my substrate is a mix of Eco-Complete and a similar product, which I've had for about two years now; it still seems to be sustaining my plants (currently anacharis), but I'm a little concerned about what sort of bacteria and dead matter might be lurking under there. Think it's time to toss it? (I'm thinking of swapping it out for a thinner layer of inert play sand. I've heard mixed things about sand and plants.)

I suppose I ought to clarify a bit: I'm searching for plant- and invertebrate-safe antibiotics. [edit] Or a good alternative to an actual antibiotic.

I am currently looking through other planted tank forums to see what others have said, though I do value the experiences and opinions of this site's users quite a bit.

I'm also now leaning more towards pool filter sand as a new substrate.
