Betta Fish - New Tank Stress?

I've kept my Betta fish, Atlas, for a little over five months now, and have not had any problems aside from a bout of fin rot early on. Recently, I have moved my Betta fish from a gallon sized bowl to a 2.5 gallon Fluval tank. The idea was to have a filter finally, but I do realize that the filter on this tank is too strong for my fish so I only keep it on about a half hour a day. Anyhow, he was fine the first week he was in the tank, but since I moved back into my college dorm he doesn't eat and he appears to have missing and raised scales. I am concerned about him.

tl;dr

My betta fish has missing and raised scales towards his head. He will not eat. What do I do?

P.S. The tank is complete with a filter, a heater, and a thermometer. Frankly, he's in better conditions now than he was in the gallon sized tank, but appears to be doing worse.

Maintenance
How often do you perform a water change?
What percentage of the water do you change when you perform a water change?
What type of additives do you add to the water when you perform a water change?

Nitrate:
pH:
Hardness:
Alkalinity:

Symptoms and Treatment
How has your betta fish's appearance changed?
How has your betta fish's behavior changed?

How old is your fish (approximately) / How long have you had it?

Having the filter on for half hour a day won't really do much. However, you can fix the problem current on a Fluval tank quite easily and cheaply by just putting a Fluval Edge pre-filter sponge over the outflow nozzle.

This would cut down on his stress and help keep his water clean.
