what size tank is he currently in? if you are able to do 100% changes in it and it is heated that is fine as well, a smaller container is just less work.

he is in a 6 gallon tank at the moment but it is still time comsumming cleaning it. should i keep him in a container?

You can keep him in a 1g container until his treatment is completed, I like to keep my water temp in the 76F area during that time and so I don't use heaters for some treatment that I do. Some bacteria thrive better in warmer water and I want to keep them at bay.

That said......
If he seems to be doing better in the 6g tank, I seen a post that he is making a bubble nest and appears to be improving, leave him in the 6g and make 50% daily water changes, once he gets his strength and is eating and if the fin rot is continuing then do a QT aquarium salt treatment.
Since he is stressed from the poor living conditions you don't want to over treat and cause more stress, its a fine line with some fish, sometimes just the improvement in the environment the fish immunity kicks in and they will take care of everything else.
