The trojan is causing these popups. I recommend downloading (Free) Malware Bytes and running it. http://www.malwarebytes.org/
The difference between the Free version and the paid version is that the paid version acts like an antivirus. The free version still removes stuff after finding it. Let it run, and it may need to run the next time you restart, so let it do it's thing. Depending on how large your harddrive (HD) is, it make take a little longer or shorter. For example my 2TB HD takes a good few hours, LOLOL. But if it's something like.... I dunno 100GB it should be 30 minutes max
