So if you did breed bettas from the petstore, what would happen? Would they just all be deformed or what?

No. They'd be just fine as long as you didn't breed deformed bettas. They just wouldn't have show quality form or finnage.
EDIT: By breed deformed bettas I mean as long as the parents themselves weren't deformed.

There's no problem with breeding Petco bettas as long as you have planned ahead, done your research, and have homes lined up for all the fry (even if you have a spawn of 100). The bettas would be very pretty but they wouldn't win any betta shows sponsored by the International Betta Congress.
