I usually put super hot water into the bins i use for conditioning because that means I can let the water sit for longer without it dropping to a temp colder than my tank water before I get to use it.
However, does water conditioner work differently on different temperatures??

I don't see why it would - it's designed to work in both coldwater and tropical tanks. :)
